Believing it is a guy in a costume, Mystery Inc. try to trap it in some curtains, but the pterodactyl breaks free and flies around the museum, taking Scooby and Shaggy with it, who have accidentally caught their hands in some ropes. A villain name the Evil Masked Figure appears, warning Mystery Inc. that he will unmask them as the true buffoons they are. The Pterodactyl Ghost snatches the costumes of The Black Knight Ghost and the 10,000 Volt Ghost and flies away with the Evil Masked Figure. After the robbery, Velma discovers a reptillian scale and finds out it is made or randomonium.

Things turn bad for the gang, as Heather-Jasper Howe (Alicia Silverstone, a newsreporter is grudging against them. Shaggy and Scooby decide to help the others more by acting like real detectives. Velma believes that one of their old foes is behind the case. They think Jeremiah Wickles (Peter Boyle), the original Black Knight, is behind the case, so they go to his mansion.

There, Fred, Daphne and Velma find a book that tells how to make monsters using randomonium. Shaggy and Scooby get attacked by the Black Knight Ghost and the gang escape. Shaggy and Scooby find a clue about Wickles going to the Faux Ghost. Shaggy and Scooby disguise themselves and search the Faux Ghost for Wickles. However, their disguises fall off and they are thrown out of the club.

The rest of Mystery Inc. discover that Patrick's museum has been robbed again and all the costumes have been stolen!

Scooby and Shaggy follow Wickles into the abandoned silvermine in Coolsville and locate a laboratory where they start changing form after drinking several potions. The rest of the gang find them and then they find another room with a giant monster-making machine. Fred, Velma and Daphne walk off to find more clues, while Scooby and Shaggy locate a control panel. They mess around with it only to discover that the costumes of The Zombie, Miner 49er, Captain Cutler and The Tar Monster have become real monsters. The gang escape, only to be chased by The Skeleton Men and the 10,000 Volt Ghost.

Velma, Fred and Daphne discover that they can reprogramme the control panel into destroying all the monsters in the city. The get to work, but don't have much time as Captain Cutler appears.

They escape him and drive through Coolsville to the Monster Hive, chased by the Pterodactyl Ghost. They get to the silvermine, but are confronted by the Black Knight on a ghost horse. Velma distracts the Skeleton Men, while Shaggy and Scooby flee from Miner 49er.

Fred and Daphne find some jumper cables in the Mystery Machine and attach them to the Black Knight and 10,000 Volt Ghost. All of the 10,000 Volt Ghost's electrical energy is absorbed into the electrocuted Black Knight and the two explode and are defeated.

Velma escapes the Skeleton Men and finds a shrine to Jonathan Jacobo, the original Pterodactyl Ghost. Scooby and Shaggy defeat the gargantuan Miner 49er by Scooby farting. Velma bumps into Patrick who she thinks is the Evil Masked Figure. The Pterodactyl Ghost kidnaps Patrick and flies off with him. Scooby and Shaggy run into the Cotton Candy Glob who they see as a gift from heaven and eat him alive.

The gang are reunited and run into the Monster Hive, only to get confronted by the remaining monsters. The Evil Masked Figure laughs as the Tar Monster captures Fred, Velma, Daphne and Shaggy. Scooby finds a fire extinguisher and freezes the Tar Monster. Shaggy tosses Scooby the control panel and Scooby makes a dash for the Monster-Making Machine. The Pterodactyl Ghost almosts catches Scooby, but it misses and collides with the Tar Monster's body.

Scooby activates the control panel and the Evil Masked Figure screams in defeat. Miner 49er's body melts away and The Zombie falls to dust, only their costumes remain. The Pterodactyl Ghost and the Skeleton Men quickly follow. The Tar Monster slowly releases Fred, Daphne, Velma and Shaggy from his graps and then melts away into a costume. The Evil Masked Figure tries to make a run for it, but collapses in defeat.

Later, the gang unmask the villain before the public, to reveal he is Heather-Jasper Howe, who is actually Jonathan Jacobo in diguise. Ned, Heather's cameraman also helped her. The two are arrested and taken away, and Scooby and the gang party with Big Brovaz.
