Dr. Eggman wants revenge on Sonic, and travels to a secret military base where the ultimate life form his grandfather, Dr. Gerald Robotnik, created, code-named 'Shadow', is rumored to be stationed. When Eggman releases Shadow, a chain of disasterous events leads to Sonic being framed for the crimes that Shadow has committed. All the while, Shadow teams up with Dr. Eggmam and jewel hunter Rouge the Bat (working undercover) to use the powers of the Chaos Emeralds and abandoned space colony ARK to destroy the planet. While all this is happening, Sonic is locked up on Prison Island and finds out about the mysterious look-alike named Shadow and the plans to destroy the Earth from Tails, who busts him out. Now, Sonic, in a battle to find the Chaos Emeralds with Knuckles, Tails, and Amy, must stop the Dark Side from destroying the Earth!

Dr. Eggman is planning his ultimate revenge on Sonic by releasing his grandfather's ultimate creation, 'Shadow' the Hedgehog. After sitting in cryogenic preservation for over 50 years, Shadow wants revenge against all humans. After causing a raucous that leads to the arrest of Sonic, Shadow heads to the space colony ARK where he teams up with Dr. Eggman and undercover government agent Rouge the Bat, and are in search for the Chaos Emeralds to use the ultimate weapon, the Eclipse Cannon, to destroy the Earth.
